Contribution of retrocopies derived from protein coding genes to shaping human genome, transcriptome and proteome

Abstract

Celem rozprawy doktorskiej była kompleksowa analiza udziału retrokopii genów kodujących białka w kształtowaniu genomu, transkryptomu i proteomu człowieka. W jej skład wchodzi pięć artykułów naukowych obejmujących dogłębny przegląd literatury oraz oryginalne prace badawcze. Pierwszym podjętym tematem jest wpływ retrotranspozycji genów na kształtowanie różnic międzygatunkowych. Eksperymentalne badania ekspresji pozwoliły potwierdzić bioinformatyczną identyfikacje nowych retrokopii, jak i ukazały aktywność transkrypcyjną sekwencji specyficznych gatunkowo. Kolejnym celem badawczym była weryfikacja zmienność retroduplikacji w populacjach ludzkich. Owe badania, jako pierwsze pokazały, że różnice międzypopulacyjne mogą wynikać nie tylko z nowej insercji, ale także z utraty retrokopii. Ostatnim, lecz niezwykle istotnym elementem rozprawy jest kompleksowa analiza bioinformatyczna funkcji pełnionych przez retrokopie człowieka. Prowadzone badania pozwoliły lepiej scharakteryzować znane retrokopie kodujące białka oraz wskazać nowe sekwencje potencjalnie ulegające translacji. Dla części retrokopii zaproponowano ponadto funkcje regulatorowe pełnione poprzez naturalne transkrypty antysensowne oraz kompetytywne RNA. Dodatkowo retrokopie przedstawiono jako potencjalne czynniki interferencji transkrypcyjnej oraz miejsca rekombinacji.
The aim of the doctoral thesis was a comprehensive analysis of retrocopies derived from protein coding genes in the context of their contribution to the shaping of the human genome, transcriptome and proteome. This dissertation consists of five scientific articles covering an in-depth literature review and original research papers. The first study was focused on the impact of gene retrotransposition on differences between species. During the project, experimental analysis of expression confirmed bioinformatic predictions of new retrocopies, as well as revealed the transcriptional activity of some species-specific retrocopies. The goal of the second project was to investigate the retroduplication variation among diverse human populations. These studies show, for the first time, that interpopulation differences can result not only from a new insertion, but also from a loss of a retrocopy. The final part is a complex bioinformatic prediction of the functions performed by retrocopies annotated in the human genome. The studies allowed to better characterize known protein coding retrocopies and to indicate new potentially translated sequences. For some retrocopies, the regulatory functions performed through natural antisense transcripts and ceRNA have been proposed. Moreover, retrocopies were presented as potential transcriptional interference factors and recombination spots.
