               <mods:abstract>Enzymy są potężnymi biologicznymi katalizatorami, z prawie 50-60% posiadających ukryte centra aktywne kontrolowane przez tunele transportowe. Te tunele odgrywają kluczową rolę w transporcie biomolekuł, co jest niezbędne dla procesów takich jak kataliza i transdukcja sygnałów. Jednak klasyczne symulacje dynamiki molekularnej (cMD) mają trudności z próbkowaniem rzadkich zdarzeń, takich jak chwilowe otwieranie tuneli. Moje badania doktorskie koncentrują się na opracowywaniu zaawansowanych metod, które rozwiązują to ograniczenie i badają stałe oraz rzadkie, chwilowe tunele w enzymach. Kluczowe części mojej pracy doktorskiej obejmują, opracowanie TransportTools, narzędzia do analizy i ujednolicania dużych zestawów danych dotyczących sieci tuneli. Wykorzystanie przyspieszonej dynamiki molekularnej Gaussa (GaMD) do badania dynamiki tuneli w enzymie LinB, odkrywanie nowych rzadkich tuneli i ich mechanizmów. Ocenę metod zgrubnych (CG), takich jak Martini i SIRAH, w celu uchwycenia długoczasowych zdarzeń związanych z tunelami w różnych enzymach. Te osiągnięcia poszerzają naszą wiedzę na temat mechanizmów enzymatycznych, transportu ligandów oraz potencjalnych zastosowań w odkrywaniu leków i inżynierii białek.

Enzymes are powerful biological catalysts, with nearly  50-60% having buried active sites controlled by  transport tunnels. These tunnels play a crucial role in  biomolecule transport, essential for processes like catalysis and signal transduction. However, classical  molecular dynamics (cMD) simulations struggle to  sample rare events like transient tunnel openings. My  Ph.D. research focuses on developing advanced methods  to address this limitation and explore permanent and rare transient tunnels in enzymes. Key sections of my thesis  include, Development of TransportTools, an in-house  tool for analyzing and unifying large tunnel network datasets. Using Gaussian accelerated MD (GaMD) to study tunnel dynamics in the enzyme LinB, discovering  novel rare tunnels and their mechanisms. Benchmarking  coarse-grained (CG) methods like Martini and SIRAH to capture long-timescale tunnel events across various  enzymes. These advancements enhance our understanding of enzyme mechanisms, ligand transport, and potential applications in drug discovery and protein engineering.</mods:abstract>
