Identification of novel non-coding RNA genes in plants using conserved promoter regulatory elements

Abstract

W ostatnich latach odkryto wiele nowych niekodujących cząsteczek RNA (ncRNA) dzięki wysokoprzepustowym metodom badania poziomu ekspresji czy przewidywaniom komputerowym. Jednak główne wyzwanie biologów molekularnych polega na rozróżnieniu biologicznej funkcji cząsteczek ncRNA od cząsteczek, które powstają na drodze degradacji RNA. Najnowsze badania sugerują, że ekspresja genów regulowana jest przez cis-regulatorowe elementy (CRE), których specyficzne ułożenie definiuje regiony promotorowe. Dlatego wykorzystanie konserwatywnych CRE jako wskaźników transkrypcji powinno pozwolić na detekcję regionów promotorowych i tym samym, identyfikację i adnotację funkcjonalnych cząsteczek ncRNA. Regiony promotorowe roślinnych genów snoRNA zawierają wiele dobrze zachowanych kaset Telo związanych z miejscem II (Site II). Ponadto, prawie wszystkie promotory genów snRNA zawierają zachowany element USE oraz kasetę TATA. W celu identyfikacji nowych genów ncRNA, genom Arabidopsis został przeskanowany przy pomocy zachowanych motywów Telo-SiteII i USE-TATA. Przewidywania te zostały zweryfikowane w oparciu o dostępne informacje na temat poziomu ekspresji oraz doświadczalnie. W rezultacie zidentyfikowano 25 nowych snoRNA oraz 46 nowych ncRNA, które nie wykazują istotnego podobieństwa do żadnej poznanej dotąd rodziny RNA. Charakterystycznym przykładem jest identyfikacja dwóch genów dicistronowych, które kodują prekursory zarówno cząsteczek snoRNA, jak i miRNA.
Myriad novel ncRNAs have been discovered either by high-throughput expression profiling technologies or by in silico predictions. However, the challenge remains to distinguish the biologically functional ncRNAs from those produced by transcriptional noise or RNA degradation. It has been elucidated that gene expression is controlled by cis-regulatory elements (CREs), of which specific combinations are able to demarcate the proper promoter regions. Therefore, utilizing the conserved CREs as transcribed gene indicators will delineate promoter regions and consequently facilitate the annotation of authentic ncRNAs. In plants, the snoRNA promoter regions are highly enriched in the Telo-box associated with Site II element; Similarly, nearly all snRNA gene promoter regions are occupied by the upstream sequence element (USE) combined with the TATA-box. In order to identify novel ncRNA genes, the Arabidopsis genome was screened using Telo–SiteII and USE–TATA associations. The predictions generated by this process were evaluated by using the available expression datasets, along with experimental validation. As a result, 26 new snoRNAs have been discovered, as well as 42 novel ncRNAsthat lack similarity to any known RNA families. Most striking was the identification of two dicistronic genes that encode precursors processed into both mature snoRNA and miRNA molecules.
